I apologize for my apparent misuse of the term. I assumed "across the flats meant the length of each side of a hexagon. Clearly by your example, this is not the case. Am I to assume then, the term refers to the width of the hexagon?

Yes, "width across flats" (often abbreviated to AF) is an engineering term that means the distance between two flat parallel sides.
